چکیده
A variety of methods have been described in the literature for assigning statistical significance to peptides identified via tandem mass spectrometry. Here, we explain how two types of scores, the q-value and the posterior error probability, are related and complementary to one another.

Simple estimators of false discovery rates given as few as one or two p-values without strong parametric assumptions.
Multiple comparison procedures that control a family-wise error rate or false discovery rate provide an achieved error rate as the adjusted p-value or q-value for each hypothesis tested. However, since achieved error rates are not understood as probabilities that the null hypotheses are true, empirical Bayes methods have been employed to estimate such posterior probabilities, called local false...
متن کاملEmpirical Bayes estimation of posterior probabilities of enrichment
Background: To interpret differentially expressed genes or other discovered features, researchers conduct hypothesis tests to determine which biological categories such as those of the Gene Ontology (GO) are enriched in the sense of having differential representation among the discovered features. Multiple comparison procedures (MCPs) are commonly used to prevent excessive false positive rates....
متن کاملMSblender: A probabilistic approach for integrating peptide identifications from multiple database search engines.
Shotgun proteomics using mass spectrometry is a powerful method for protein identification but suffers limited sensitivity in complex samples. Integrating peptide identifications from multiple database search engines is a promising strategy to increase the number of peptide identifications and reduce the volume of unassigned tandem mass spectra. Existing methods pool statistical significance sc...
متن کاملPosterior consistency of Dirichlet mixtures of beta densities in estimating positive false discovery rates
In recent years, multiple hypothesis testing has come to the forefront of statistical research, ostensibly in relation to applications in genomics and some other emerging fields. The false discovery rate (FDR) and its variants provide very important notions of errors in this context comparable to the role of error probabilities in classical testing problems. Accurate estimation of positive FDR ...
متن کاملThe False Discovery Rate in Simultaneous Fisher and Adjusted Permutation Hypothesis Testing on Microarray Data
Background and Objectives: In recent years, new technologies have led to produce a large amount of data and in the field of biology, microarray technology has also dramatically developed. Meanwhile, the Fisher test is used to compare the control group with two or more experimental groups and also to detect the differentially expressed genes. In this study, the false discovery rate was investiga...
